Factors affecting mito-nuclear codon usage interactions in the OXPHOS system of Drosophila melanogaster被引量:1

Codon usage bias varies considerably among genomes and even within the genes of the same genome. In eukaryotic organisms, energy production in the form of oxidative phosphorylation (OXPHOS) is the only process under control of both nuclear and mitochondrial genomes. Although factors affecting codon usage in a single genome have been studied, this has not occurred when both interactional genomes are involved. Consequently, we investigated whether or not other factors influence codon usage of coevolved genes. We used Drosophila melanogaster as a model organism. Our χ^2 test on the number of codons of nuclear and mitochondrial genes involved in the OXPHOS system was significantly different (χ^2= 7945.16, P 〈 0.01). A plot of effective number of codons against GC3s content of nuclear genes showed that few genes lie on the expected curve, indicating that codon usage was random. Correspondence analysis indicated a significant correlation between axis 1 and codon adaptation index (R = 0.947, P 〈 0.01) in every nuclear gene sequence. Thus, codon usage bias of nuclear genes appeared to be affected by translational selection. Correlation between axis 1 coordinates and GC content (R = 0.814, P 〈 0.01) indicated that the codon usage of nuclear genes was also affected by GC composition. Analysis of mitochondrial genes did not reveal a significant correlation between axis 1 and any parameter. Statistical analyses indicated that codon usages of both nDNA and mtDNA were subjected to context-dependent mutations.

佩妃延腹小蜂Philotrypesis pilosa和Philotrypesis sp.是寄生在对叶榕Ficus hispidaL.上的同属非传粉榕小蜂,二者可能拥有最近共同祖先。榕小蜂利用嗅觉对寄主榕树的专一性识别可能是其产生交配前隔离的重要机制,Or83b-like基因是一类在不同昆虫间高度保守的非典型嗅觉受体基因,研究其内含子序列对解决近缘种的物种形成和进化方向问题有重要意义。本文采用PCR法对这两种小蜂的Or83b-like基因进行分析。结果表明:该两种小蜂的Or83b-like基因编码区核苷酸序列及推导的氨基酸序列一致度非常高,分别为98.2%和99.03%,内含子序列平均一致度也很高,为84.5%左右,进一步证明二者亲缘关系很近。我们在P. sp.的Or83b-like基因部分内含子序列中发现个体内及个体间具长度杂合现象(LVHs),但P.pilosa却不存在。据此推测,P.pilosa为进化上已经趋于稳定的物种,而P. sp.则没有完全稳定。

Wolbachia pipientis wMel基因组水平上的密码子使用分析被引量:17

本实验检测了黑腹果蝇的专性寄生菌Wolbachia pipientis wMel基因组的密码子使用模式,并推测影响其密码子组成的因素.选择了478条蛋白编码基因作为研究对象,它们的GC含量比较低,约0.282~0.432.本研究结果显示,关联突变(context-dependent mutation)是影响W.pipientis wMel基因组密码子组成的主要因素.同时,Nc—Plot曲线显示,基因组的密码子组成还受到了核苷酸组成偏好性(nucleotide composition bias)的影响.对应分析的结果显示,基因长度(R=0.123,P〈0.01)和基因表达水平(R=-0.312,P〈0.01)也对基因组的密码子使用偏好性起到了一定的作用.因此,关联突变、核苷酸组成、基因长度和基因表达水平都会影响到基因组的密码子使用偏好性.Wolbachia基因组的几个特征和动物线粒体基因组具有较高的相似性,而且现在已有报道说明它们有共同的起源,但仍需进一步验证.

Isolation of microsatellite loci in the pollinating fig wasp of Ficus hispida, Ceratosolen solmsi被引量:1

Microsatellite loci were isolated for Ceratosolen solmsi, pollinator of the dioecious Ficus hispida. We developed nine polymorphic microsatellite loci based on the method of polymerase chain reaction isolation of microsatellite arrays (PIMA). Enrichment of genomic libraries was performed by random amplified polymorphic DNA (RAPD). A subset of 38 positive clones was sequenced; 15 clones showed microsatellite loci. We tested 15 designed primer pairs and nine of them produced polymorphic amplification in 48 individual wasps collected from different fruits of the dioecious host fig Ficus hispida in China. Among the 48 individuals, 49 alleles were obtained at the nine loci. The observed heterozygosity ranged between 0.357 and 0.634.
